Frank in this article treats the disagreement between François Lyotard and Jürgen Habermas over whether there are arguments that cannot be decided rationally. Lyotard identifies rational undecidability as the “postmodern condition.” Habermas objects that reasonable procedures do exist that are adequate for the resolution of any argument among reasonable participants. Frank judges Lyotard’s argument as unpersuasive yet blames Habermas for dismissing altogether the idea of rationally undecidable disagreements. Frank then turns from contemporary philosophy to early German Romantic (...) hermeneutics and literary theory to substantiate a claim that unresolvable disagreement exists even amid consensus. “Every consensus,” Frank writes in explication of Friedrich Schleiermacher, “contains a residual misunderstanding that will never entirely go away, and this is why no consensus as to either the meaning or the interpretation of the world can ever be final or universally valid.” Frank moreover cites the even more radical position of Friedrich Schlegel: “All truth is relative—but together with that proposition another must be coordinated: there is essentially no such thing as error.” Frank’s own conclusion, reached after comparing these Romantic notions with Jacques Derrida’s concept of différance, is that “the shaping of consensus will never lead us to a universal symbolism that everyone must make use of in the same way.”. There are signs of both secularization and religionization in the world today. Consistent with the modernization-secularization thesis, structural factors such as increasing economic security, societal complexity, and information flow are broadly associated with greater personal autonomy, worldview individualization, and erosion of some religious forms. At the same time, ‘counter-secular’ reassertions or transformations of religion have arisen for psychological, cultural, and political reasons. Amid these broad developments, active or public forms of atheism have also emerged, particularly in Europe and the Anglophone (...) world. Self-conscious, assertive atheism and other forms of philosophical or ideological secularism have both intended and unintended effects in the processes of secularization and religionization. But a quieter and potentially more pervasive result of all these forces may be greater worldview diversity and individualization across the secular-religious spectrum. (shrink)

The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. The OBI Consortium maintains a web resource providing details on the people, policies, and issues being addressed in association with OBI. (shrink)

Throughout the biological and biomedical sciences there is a growing need for, prescriptive ‘minimum information’ (MI) checklists specifying the key information to include when reporting experimental results are beginning to find favor with experimentalists, analysts, publishers and funders alike. Such checklists aim to ensure that methods, data, analyses and results are described to a level sufficient to support the unambiguous interpretation, sophisticated search, reanalysis and experimental corroboration and reuse of data sets, facilitating the extraction of maximum value from data sets (...) them. However, such ‘minimum information’ MI checklists are usually developed independently by groups working within representatives of particular biologically- or technologically-delineated domains. Consequently, an overview of the full range of checklists can be difficult to establish without intensive searching, and even tracking thetheir individual evolution of single checklists may be a non-trivial exercise. Checklists are also inevitably partially redundant when measured one against another, and where they overlap is far from straightforward. Furthermore, conflicts in scope and arbitrary decisions on wording and sub-structuring make integration difficult. This presents inhibit their use in combination. Overall, these issues present significant difficulties for the users of checklists, especially those in areas such as systems biology, who routinely combine information from multiple biological domains and technology platforms. To address all of the above, we present MIBBI (Minimum Information for Biological and Biomedical Investigations); a web-based communal resource for such checklists, designed to act as a ‘one-stop shop’ for those exploring the range of extant checklist projects, and to foster collaborative, integrative development and ultimately promote gradual integration of checklists. Each annual Ontology Summit initiative makes a statement appropriate to each Summit’s theme as part of our general advocacy designed to bring ontology science and engineering into the mainstream. The theme this year is "Towards an Open Ontology Repository". This communiqué represents the joint position of those who were engaged in the year's summit discourse on an Open Ontology Repository (OOR) and of those who endorse below. In this discussion, we have agreed that an "ontology repository is a facility where (...) ontologies and related information artifacts can be stored, retrieved and managed." -/- We believe in the promise of semantic technologies based on logic, databases and the Semantic Web, a Web of exposed data and of interpretations of that data (i.e., of semantics), using common standards. Such technologies enable distinguishable, computable, reusable, and sharable meaning of Web and other artifacts, including data, documents, and services. We also believe that making that vision a reality requires additional supporting resources and these resources should be open, extensible, and provide common services over the ontologies. (shrink)

Significant associations have been found between specific human leukocyte antigen (HLA) alleles and organ transplant rejection, autoimmune disease development, and the response to infection. Traditional searches for disease associations have conventionally measured risk associated with the presence of individual HLA alleles. However, given the high level of HLA polymorphism, the pattern of amino acid variability, and the fact that most of the HLA variation occurs at functionally important sites, it may be that a combination of variable amino acid sites shared (...) by several alleles (shared epitopes) are better descriptors of the actual causative genetic variants. Here we describe a novel approach to genetic association analysis in which genes/proteins are broken down into smaller sequence features and then variant types defined for each feature, allowing for independent analysis of disease association with each sequence feature variant type. We have used this approach to analyze a cohort of systemic sclerosis patients and show that a sequence feature composed of specific amino acid residues in peptide binding pockets 4 and 7 of HLA-DRB1 explains much of the molecular determinant of risk for systemic sclerosis. This article explores the work-arounds through which an Enterprise Resource Planning software system is implemented within an Australian University. We argue that while resistance is significant, the process of working around a technology can have ambiguous effects in terms of how users—in this case academics—are governed and govern themselves. Drawing upon Andrew Barry’s Foucauldian-inspired work on ‘‘technological zones,’’ we show how attempts to work-around the ERP contributed to the creation of an alternative technological zone based on cultural discourses of (...) academic freedom aimed at resisting the standardized programs of action inscribed within the university-wide ERP. However, we demonstrate also that these work-arounds resulted in a partial convergence with the university’s advanced liberal objectives of going online to become a globally competitive university. We conclude that more research needs to be conducted into the multiple and ambiguous effects of work-arounds in the practice of governing. (shrink)

Frank Cabrera argues that informational explanatory virtues—specifically, mechanism, precision, and explanatory scope—cannot be confirmational virtues, since hypotheses that possess them must have a lower probability than less virtuous, entailed hypotheses. We argue against Cabrera’s characterization of confirmational virtue and for an alternative on which the informational virtues clearly are confirmational virtues. Our illustration of their confirmational virtuousness appeals to aspects of causal inference, suggesting that causal inference has a role for the explanatory virtues. For several decades, renewed interest in the connection between perception and knowledge has sustained a robust debate over external world skepticism. Recently, however, a growing consensus claims the skeptical challenge has been substantially met, and that realism in some robust form has emerged a clear victor. I invite us to rethink this consensus in a two-part response. The first forges a temporary alliance with skepticism against prominent forms of contemporary realism. That these fail to rebuff ews bolsters Barry Stroud’s (...) call for a new paradigm of objectivity. In the second part I sketch such a paradigm based upon a transactional interpretation of John Dewey’s pragmatism, and indicate its resilience to skeptical attacks. (shrink)

Leo Strauss and Eric Voegelin were political theorists of the first rank whose impact on the study of political science in North America has been profound. A study of their writings is one of the most expeditious ways to explore the core of political science; comparing and contrasting the positions both theorists have taken in assessing that core provides a comprehensive appreciation of the main options of the Western tradition. Those of us who have followed the development of Leo Strauss's and Eric Voegelin's thought with passionate interest over the years owe a debt of gratitude to Professors Peter Emberley of Carleton University, Ottawa, and Barry Cooper of the University of Calgary for presenting us with yet another opportunity to reflect upon certain well defined aspects of the thinking of these important political philosophers, and to confirm views that we have long held about the cordial relationship that existed between these two men, despite frequent reports to the contrary. Prefaced by an insightful "Introduction" by Emberley and Cooper, which almost constitutes a commentary on the correspondence, Faith and Political Philosophy is divided into three parts. In Part One, the editors present us with their English translation of the fifty-two extant letters (a few letters appear to have been lost) exchanged between Strauss and Voegelin during the years 1934 to 1964. (For the most part, Strauss and Voegelin corresponded with one another in German.) Because Strauss wrote most, if not all, of his letters longhand, the editors inform us that some passages from Strauss's letters were especially difficult to decipher, and that, on occasion, they had to have re· course to German-speaking persons familiar with the German academic idiom of the 1930s and '40s in order to make sense of what was said. Voegelin, it seems, also had trouble decoding Strauss's handwriting, and admits on one occasion to being unable to read the writing or make sense of Strauss's point. By contrast, Voegelin, we are told, was very much easier to transcribe, since his letters, although, on average, longer than Strauss's, were typewritten. Part Two contains four essays, two by each of the philosophers, on the relationship of reason to reve- BOOK REVIEWS 539 lation-a central theme of the letters, a theme that is explicitly addressed in the letters dating from the late 1940s and early 1950s, and tacitly present in much of the remaining correspondence that is of an academic nature. This theme also attracts the attention of all of the commentators in Part Three, and is plainly the source of the title for the book. All four essays are familiar to Strauss-Voegelin scholars, having been published in various venues. And, finally, Part Three is a collection of eight commentaries on the correspondence by recog· nized scholars, some of whom are frankly famous in academic circles and beyond (e.g., H. G. Gadamer, who, for my tastes, should have had more to say about Voegelin). These commentaries are generally of a very high quality, although curiously, given the theme, most of the commentators seem to be more attuned to modern reference points rather than to the ancient ones with which both Strauss and Voegelin were often in dialogue. The effect of this is particularly noticeable with respect to observations made about Voegelin. Voegelin frequently saw himself in debate with the fathers of the early Church (as his piece " The Gospel and Culture " bears witness), and unfortunately this is not obvious from these commentaries. Still, while exploring the im· plications of the positions taken by Strauss and Voegelin in light of their formally published writing, the commentators make many interesting and, ~t times, controversial observations about one or both of the letter-writers. In this brief review, we will limit ourselves to commenting solely on parts One and Three. This said, perhaps we might open with a general observation about the nature of the correspondence as a whole. Searle’s tool for understanding culture, law and society is the opposition between brute reality and institutional reality, or in other words between: observer-independent features of the world, such as force, mass and gravitational attraction, and observer-relative features of the world, such as money, property, marriage and government. The question posed here is: under which of these two headings do moral concepts fall? This is an important question because there are moral facts – for example pertaining to guilt and responsibility – (...) which hover uncomfortably close to the boundary between the observer-relative and the observer-independent. By means of a thought experiment involving an imagined Chinese society in which guilt is determined by the random throwing of sticks, I seek to show that moral concepts threaten the foundations of Searle’s philosophy of social reality. Conventionality and aptness are two dimensions of metaphorical sentences thought to play an important role in determining how quick and easy it is to process a metaphor. Conventionality reflects the familiarity of a metaphor whereas aptness reflects the degree to which a metaphor vehicle captures important features of a metaphor topic. In recent years it has become clear that operationalizing these two constructs is not as simple as asking naïve raters for subjective judgments. It has been found that ratings of (...) aptness and conventionality are highly correlated, which has led some researchers to pursue alternative methods for measuring the constructs. Here, in four experiments, we explore the underlying reasons for the high correlation in ratings of aptness and conventionality, and question the construct validity of various methods for measuring the two dimensions. We find that manipulating the processing fluency of a metaphorical sentence by means of familiarization to similar senses of the metaphor (“in vivo conventionalization”) influences ratings of the sentence's aptness. This misattribution may help explain why subjective ratings of aptness and conventionality are highly correlated. In addition, we find other reasons to question the construct validity of conventionality and aptness measures: for instance, we find that conventionality is context dependent and thus not attributable to a metaphor vehicle alone, and we find that ratings of aptness take more into account than they should. Husserl’s philosophy, by the usual account, evolved through three stages: 1. development of an anti-psychologistic, objective foundation of logic and mathematics, rooted in Brentanian descriptive psychology; 2. development of a new discipline of "phenomenology" founded on a metaphysical position dubbed "transcendental idealism"; transformation of phenomenology from a form of methodological solipsism into a phenomenology of intersubjectivity and ultimately (in his Crisis of 1936) into an ontology of the life-world, embracing the social worlds of culture and history. We show that this (...) story of three revolutions can provide at best a preliminary orientation, and that Husserl was constantly expanding and revising his philosophical system, integrating views in phenomenology, ontology, epistemology and logic with views on the nature and tasks of philosophy and science as well as on the nature of culture and the world in ways that reveal more common elements than violent shifts of direction. We argue further that Husserl is a seminal figure in the evolution from traditional philosophy to the characteristic philosophical concerns of the late twentieth century: concerns with representation and intentionality and with problems at the borderlines of the philosophy of mind, ontology, and cognitive science. Mentalistic (or Lockean) accounts of personal identity are normally formulated in terms of causal relations between psychological states such as beliefs, memories, and intentions. In this paper we develop an alternative (but still Lockean) account of personal identity, based on phenomenal relations between experiences. We begin by examining a notorious puzzle case due to Bernard Williams, and extract two lessons from it: first, that Williams's puzzle can be defused by distinguishing between the psychological and phenomenal approaches, second, that so far (...) as personal identity is concerned, it is phenomenal rather than psychological continuity that matters. We then consider different ways in which the phenomenal approach may be developed, and respond to a number of objections. That with which the consciousness of this present thinking thing can join itself, makes the same person, and is one self with it, and with nothing else; and so attributes to itself and owns all the actions of that thing, as its own, as far as that consciousness reaches, and no farther; as every one who reflects will perceive. This paper is a fresh attempt to articulate the role of a theory of truthmakers. We argue that truthmaker theory constitutes a cornerstone of good methodology in metaphysics, but that a conflation of truthmaker theory with the theory of truth has been responsible for certain excesses associated with truthmaker-based approaches in the recent literature. If truthmaker theory is not a component of a theory of truth, then truthmaker maximalism – the view that every truth has a truthmaker – loses its (...) primary motivation. More generally, if the task of truthmaker theory is not to provide a definition or account of truth in truthmaker terms, there is no pressing need for hard, a priori principles stating which truths have truthmakers and which do not. Basic Formal Ontology was created in 2002 as an upper-level ontology to support the creation of consistent lower-level ontologies, initially in the subdomains of biomedical research, now also in other areas, including defense and security. BFO is currently undergoing revisions in preparation for the release of BFO version 2.0. We summarize some of the proposed revisions in what follows, focusing on BFO’s treatment of material entities, and specifically of the category object.

There are two important ways in which, when dealing with documents, we go beyond the boundaries of linear text. First, by incorporating diagrams into documents, and second, by creating complexes of intermeshed documents which may be extended in space and evolve and grow through time. The thesis of this paper is that such aggregations of documents are today indispensable to practically all complex human achievements from law and finance to orchestral performance and organized warfare. Documents provide for what we can (...) think of as a division of intellectual, instructional, and deontic labour, allowing plans, orders, and obligations to be enmeshed together in a way that often involves the use of diagrammatic elements, as for example in a musical score. Human cognitive acts are directed towards objects extended in space of a wide range of different types. What follows is a new proposal for bringing order into this typological clutter. The theory of spatially extended objects should make room not only for the objects of physics but also for objects at higher levels, including the objects of geography and of related disciplines. It should leave room for different types of boundaries, including both the bona fide boundaries which we find in (...) the physical world and the fiat (or human-demarcation-induced) boundaries with which much of geography has to deal. Two distinct axiomatic theories of boundaries are accordingly presented, and the need for both is examined in some detail. The resultant dual framework is shown to have application above all for our understanding of issues involving contact, division, and separation, issues which have posed serious difficulties for the ontological theories of boundaries that have been proposed hitherto. The discipline of ontology has enjoyed a checkered history since 1606, with a significant expansion in recent years. We focus here on those developments in the recent history of philosophy which are most relevant to the understanding of the increased acceptance of ontology, and especially of realist ontology, as a valuable method also outside the discipline of philosophy.

Amongst the entities making up social reality, are there necessary relations whose necessity is not a mere reflection of the logical connections between corresponding concepts? We distinguish three main groups of answers to this question, associated with Hume and Adolf Reinach at opposite extremes, and with Searle who occupies a position somewhere in the middle. We first set forth Reinach’s views on what he calls ‘material necessities’ in the realm of social entities. We then attempt to show that Searle has (...) not identified a sustainable position somewhere between the Humean and the Reinachian extremes. This is because Searle’s position is threatened by circularity, and to steer clear of that danger it must incorporate at least some elements of Reinach’s essentialism. (shrink)

Analytic philosophy in the 20 th century was largely hostile territory to the self as traditionally conceived, and this tradition has been continued in two recent works: Mark Johnston’s Surviving Death , and Galen Strawson’s Selves . I have argued previously that it is perfectly possible to combine a naturalistic worldview with a conception of the self as a subject of experience , a thing whose only essential attribute is a capacity for unifi ed and continuous experience. I argue here (...) that this conception of the self is unthreatened by the otherwise valuable considerations advanced by Johnston and Strawson. Both are inclined to identify selves-at-times with momentary episodes of experience (or centres or ‘arenas’ of consciousness). Both go on to argue, albeit in diff erent ways, that individual selves cannot extend beyond the confi nes of these brief episodes. However, in so doing they give insuffi cient weight to an important phenomenological datum: the continuity of our ordinary experience. In the context of discovery-oriented hypothesis testing research, behavioral scientists widely accept a convention for false positive (α) and false negative error rates (β) proposed by Jacob Cohen, who deemed the general relative seriousness of the antecedently accepted α = 0.05 to be matched by β = 0.20. Cohen’s convention not only ignores contexts of hypothesis testing where the more serious error is the β-error. Cohen’s convention also implies for discovery-oriented hypothesis testing research that a statistically significant observed effect is (...) four times more probable to be a mistaken discovery than for a statistically significant true observed effect to be independently replicable. In the long run, Cohen’s convention thus is epistemically harmful to the development of a progressive science of human behavior, making its acceptance crucial in explaining the replication crisis in behavioral science. The balance between α- and β-errors generally ought to be struck using both epistemic and practical considerations. Yet epistemic considerations alone imply that making a genuine contribution to the body of knowledge in behavioral science requires error rates that are not only small but also symmetrical. (shrink)
